The landslide that had hit Railpathri on Baltal cave route also left four others injured.
The injured, including one pilgrim and three locals, were shifted to nearby hospital.
The flash flood was struck on one side of the Baltal car parking.
According to the police,the camp area was "absolutely safe" and no loss was reported.
After the flash floods, the death toll in the Amarnath Yatra rose to eleven.

Earlier during the day, six people including three pilgrims who were on their way to the Amarnath shrine, a BSF soldier, one palanquin carrier and one Yatra volunteer had also died.
Union Minister Rajnath Singh took to Twitter to express his gratitude over the deaths. He tweeted, "Anguished beyond words on the loss of precious lives due to a landslide on the Baltal route of Shri Amarnathji Yatra. My thoughts are with the bereaved families and my prayers for the speedy recovery of the injured".
After the flash flood,the holy cave shrine to Amarnath has been halted in the Pahalgam and the Baltal route due to incessant rains.
Meanwhile, the authorities were clearing the landslide that has struck the Yatra.
